Have not been able to find that piece of info: what’s the best place to put a custom color scheme so that it doesn’t get erased or lost in future updates?

In “Packages/Color Scheme - New”, or in “Packages/User”?

(Or, does it not matter whatsoever?)

You can drop in Packages/User. Or, if you want, you can put it in its own folder Packages/My Color Themes (or whatever name you like). It really does not matter.

ST2 updates its own files; it doesn’t remove folders/files that weren’t originally included in the install.
