What is the best way to upgrade from say 2.0.0 to 2.0.1 (portable)? I’d think if I were to just copy the new files over the old ones my custom configurations etc would get overwritten? I really just have some custom reg replace scripts and some custom build scripts…

Just copy and overwrite new files, except keep your original Data directory.
