SublimeLinter fallen to pieces

Since upgrading to sublimelinter 1.6.13 pretty much nothing works any more.

Linter completely ignores the user preferences for some source files. Why? Is there some way to "clean out" what it finds for certain files?

Linter ignores selective changes to user settings for other files. I edit the user preferences; close and open st2 again; reopen the file; the changes make to user preferences don't matter. is this another case where previously found issues need to be "cleaned out?"

The files are python source. The user settings are pep8_ignore and pyflakes_ignore.
