Look at this:

I don’t know when that happened, but that “preferences” menu opens two package control-related submenus. That’s not only visually inconvenient, but it also jams the the Alt+N hotkey that is supposed to point to the ‘real’ preferences menu (the previous to last one).
I had package control in a previous instalation of Sublime Text and this didn’t happen.
How to remove that first preferences menu?

Package Control support happens at github.com/wbond/sublime_package_control/issues, mostly due to the fact that there are notifications available to I can stay on top of support issues. That said, what you are seeing looks like it may be a bug in Sublime Text 2. If you can post more details on the Package Control bug tracker, someone can hopefully help you out.
