Running latest ST3 build on OSX 10.9.2

If I add a folder(s) to the project so it shows on the side bar it the folder(s) it disappears (along with all currently open files) if I File > Quit.

It doesn’t effect the physical files just the folder link.

Did some searching and didn’t find anything like this… Is it just me or a know bug?
