I'd like to override Main.sublime-menu in User/

I'd rather not edit Default/Main.sublime-menu directly b/c the installer will just overwrite it. Plus it's good to have the default menu around for reference.

The other user configuration files (options, key maps) are merged into the default configuration, but it'd be trickier to do this with menus - it'd require a more complex file format.

Having the ability to simply replace the main menu is possible, but then you'd miss out on any changes in new versions.

I would like to have user menus too.
It takes me about 10 minutes for merging the files at every beta
